Wow are you running your GPU in an x8 slot to support all of those nvme drives?
 
According to the manual that doesn't oddly cover 9000 series CPU's you're bifrucation should be taking you down to x4 speeds if I'm reading the chart right.

That is if you use the PCIe slot for SSD's, not a GPU

nvm, updating to the latest AMD chipset drivers fixed it, still don't know what it was, but it's no longer an unknown device.
